Create a topicThe analysis of glycans and glycoproteins is challenging due to the high complexity and structural microheterogeneity resulting mainly from various isomers.
Accurate theoretical estimations of the structural microheterogeneity of glycan isomers were obtained using classical simulations and submitted selected conformations to ab initio optimization.
The bi-antennary system shows an excellent correlation between NPSA and retention time using the REMD methodology. The result is independent of analyzing all the conformations obtained via RMSD or just the lowest energy.

Tenho duas dúvidas. 1) Você usou a rotina CREST do xTB ou pegou as estruturas das trajetórias das dinâmicas e aplicou a "cluster analysis"? 2) Por que você não usou os métodos compostos com funcionais "3c" do Grimme? Costuma ser rápido com resultados razoáveis para moléculas orgânicas e biológicas.

As estruturas foram selecionadas das trajetórias clássicas, produzidas com GROMACS e escolhidas com o Cluster (o "cluster analysis" simplesmente faz uma matriz de RMSD com todas as conformações e retornas as conformações que apresentam maiores diferenças estruturais).
O XTB só foi usando para um simples cálculo de energia, para mostrar qual conformação seria mais estável, mais confiável do que usar de um campo de força para tais sistemas grandes. A escolha do GFN2 foi por uma questão de boa relação entre acurácia e velocidade. Eu já testei DFT/PBE/SV, mas como são muitas conformações, se tornou um alto custo computacional. Eu vou testar os funcionais 3c do S. Grimme para estes sistemas, acho q já está disponível no XTB.
