COMPARATIVE METATAXONOMY OF V2V3 VS. V4 REGIONS OF THE 16S GENE FOR IDENTIFICATION OF PSYCHROTROPHIC BACTERIA IN BOVINE MILK

Resumo

Concerning the milk quality, psychrotrophic bacteria are the group that most contributes to spoilage. High counts of psychrotrophic microorganisms are associated with deficiencies in milking hygiene, failure to clean and sanitize the tank and milking equipment, inadequate milk refrigeration or when the storage time is too long. In this work, our main goal was to identify psychrotrophic microorganisms from bovine milk samples (tank and individual) and verify which region of 16S gene, V2V3 or V4, classifies better the specific bacteria. For this purpose, we performed PCR reactions in 96 samples to amplify this region and for library construction. Then, we sequenced in MiSeq from Illumina (2 x 300) and analyzed the sequencing data using the DADA2 package, an open-source package implemented in the R Software. We used the DairyDB 16S reference database to assigns taxonomies to each output ASV. As results, it was possible to identify, for the V2V3 region, Pseudomonas spp. in 97.9% of the samples, Lactobacillus spp. in 57.3 %, Aeromonas spp. in 27.1%, Arthrobacter spp. in 24.0%, Flavobacterium spp. in 18.8%, Chromobacterium spp. in only 1.0%, Bacillus cereus in 17.7% and Yersinia enterocolitica also in 1.0%, being the last two patogenics. While for the V4 region, was possible to identify Pseudomonas spp. and Lactobacillus spp. in 99.0% of the samples, Flavobacterium spp. in 78.1%, Arthrobacter spp. in 41.7%, Aeromonas spp. in 35.4%, Bacillus cereus in 25.0% and Yersinia enterocolitica also in 18.8%. We can observe that was not possible to identify Chromobacterium by V4 region. However, it was possible to identify the microorganisms in a greater number of samples by V4 region, especially Yersinia enterocolitica, when compared to the V2V3 region. Therefore, the V4 region of 16S gene is more recommended at the genus level, for the identification of psychrotrophic bacteria, when compared to the V2V3 region.
